ROX-Filer's panels should be able to auto-hide.
ROX-Filer version 2 sort-of does this; you can place the panels on a low NetWM layer, and they will auto-raise when you move the mouse pointer over them. This makes it feasible to have them mostly covered by something else, although it looks a bit odd.
